The win means Gor Mahia, the reigning Premier League champions will play Kariobangi Sharks in the quarter-finals. Sharks beat Denmak FC earlier.
The 23-year-old striker was recently cleared to play by FIFA after a protracted saga with Lebanese club Al Safa.
K'Ogali and Bandari struggled to impose themselves in the first half. Gor Mahia boss Sinisa Mihic was then forced to shuffle the park to help create a spark.
He brought on Austin Odhiambo, Alpha Onyango and Samuel Kapen. The changes failed to make an impact.
In the 91st minute, Bryson Wangai's cross was flicked by Alpha and fell on Omalla's path who made no mistake.
Moments later, Alpha scored after Bandari failed to deal with another cross to secure the win for the Premier League champions.
